If there is a blue sparkle still, you missed the key. Luckily, if it's floating, the normal sink times don't seem to apply to the key, at least not in my experience. I should note that rarely I have found them glitched into the beach or a rock and had to walk around looking for a prompt for a minute or two.

I was doing a lost shipment voyage and the shipwreck didn't spawn. I have all the clues and in the image I posted you can see the path I took in green and the final red line being where the ship "went". Either it goes through Ancient Spire or doesn't have any space to spawn between the last clue and Ancient Spire.
Yar me mateys, Tried a lost shipment voyage tonight I've been grinding for rep points for PL. Voyage was goin good I had found 3 clues and the key. I was directed to Hidden Spring Keep for the final clue which happened to be an active skeleton fort. I ran all over this fort and there was no clue. I had the large flock with manifest the other day but sunken ship was in another location with a small amount of seagulls. Same here last night.... Okay we have tried two different voyages of the new shipment lost for the merchants. WE get the last clue of "the malestrom is almost here heading toward final destination" with no coordiantes or location. We have sailed back and forth from the final clue to the destination and have not found the final shipwreck.

It doesn't happen often but about 1 in every 5 missions the key doesn't seem to spawn. Find every clue and scour the sights but no sign of the key. Anyone else having this issue? Not even a twinkle appearing. The Lost Shipment voyage is quite bugged as of lately. Sometimes the key doesn't spawn or simply disappears. Other times the key is there but it's the actual ship not spawning at all (you find only the manifest floating in water). Quite annoying that they haven't fixed it yet after weeks of it starting. 5.Relatively easier to do and the lost shipment voyages give you like a dozen or so merchant crates at 500 to 1k each plus the shipping manifest that sells for 2-4k. Also, the voyages usually end pretty close to an outpost. Cargo runs might get you more rep and gold per voyage but you can do the lost shipment voyages faster.
